As long as he believe she is dead, it still works. She's kept in hiding, where she dies later. That would have made for a much more tragic and believable story than "She lost the will to live despite having two kids." (And please don't try the whole "she was injured by Anakin!" bit. The robot doctors even say there's nothing medically wrong with her.) It's absolutely unnecessary for Anakin to have killed her. As long as he believes she's dead and he's responsible, it serves it's purpose. He won't go searching after a woman who carrying his unborn children who he believes is dead. He'd likely assume they died with her.
